The little reservoir box on the brake side of the handle bars has a little round window on it. I don't see any fluid in there. I think I'm supposed to...right? Can I just open that thing up and fill it? Also...do they sell aftermarket reservoirs to replace that ugly black box?

Are you sure its not over the top of the sight glass? Clean the top of it and open it up. If it's low then add DOT 4 like it says on the cover. I would bet that it's over the top though. Otherwise you'd be having trouble braking and you would see brake fluid all over your caliper or resevoir.

Its possible. If it is over the top its very clear. Not having trouble braking, but it feels slightly softer than at first, and no fluid anywhere. I'll check when I get home though. Thanks.
And the aftermarket question...are there alternatives to these black boxes?

No problem there. Those stock levers are next on my list.
