2002 x1 lightning running issues

my son has a 2002 x1 white lightning. it has an aftermarket k and n style air breather, stock header pipe with a vance and hines slip on. the bike was running somewhat rough. we changed the plugs and it started running fine, but after approx. 60 miles it starts running rough again. we run premium gas in. it has me baffled. I don't know much about these bikes. any help would be greatly appreciated

you might need a Race ECM or try getting it Dyno

Where are you located? I would first start with a TPM reset. See if you can find a bueller close with ECMSpy and a cable to help you out.
