Anything that you can use to fill the scratches to make them disappear will be temporary and have to be reapplied later. Best bet is to start over at 400 (220 to 600 is a huge jump) and do it again....
Gasoline also works well at pulling off spray paint.
As for the "984" actuator cover, that piece is stock on 06-up XB9, just a beauty cover for the unused actuator mount. Really a nice foresight...

Qtrtrn if I'm not mistaken on what you have you would also need the clutch and brake lines, throttle cables, forks, kickstand and rear shock.

Why not build on a different bike for something that won't handle? It will look better and probably safer in the long run. Sell the XB and find a Sportster or Big Twin to build off instead.
I would clear all the codes once you have the dobeck removed and new map flashed, and see what comes back before changing parts. Often multiple codes trip from a simple issue.
