So we had a bad storm in MD and the cover got blown off. I had rode my bike the day before and it ran great. Now its starts REALLY roguh and feels like its only using half of the normal power. What in the world is wrong where should I start looking first?

Check the plug wires and make sure you dont have water/moisture built up inside the plug ends
Good tips I'll pull it apart and check and let it warm up and try not to burn anything checking those headers.
What if it is only running on one cylinder or moisture in the plug ends? What then? Dry out the plug end?
Yup let it dry out, might want to try and disconnect the battery too (sort of a quick fix that you never know may help).
You can buy a cheep non-contact temp. gun for under 50 bucks from harbor freight. You will learn which cylinder is dead by pointing it at your header pipes and not risk burning your fingers.
