Update,
So grabbed a (newer) voltage regulator, swapped it out, same issue. Had the voltmeter hooked up to the battery pushing like 17V+ at over 3500RPM.
Wtf...

It's all good, I couldn't think of anything it would be other than the voltage regulator, other people had similar problems and that fixed it. Figured I'd give it a try. Bike has a newer one now and I can just throw the other up on ebay if nothing else cause it obviously isn't faulty.
Is what it is....I've been beating my head against a wall all night.

I'm at school so please excuse the relatively researched question...where exactly does the vr ground to. My only other thought is that its not working due to It being
grounded improperly?
The issue is happening at high rpm right?
Does it happen when your moving at high rpm? does it happen with the bike sitting on the side stand in neutral with a high rpm?
Basically the trouble code hasn't resurrected, only happened once...the issue I have is when it's at high RPM whether moving or in neutral the system seems to be producing enough volts to throw my ballasts into protect mode shutting off my lights, everything else works as far as I know but I'm avoiding riding it as of right now.
So yes in gear-moving as well as on stands.
so... maybe your ballasts went bad?
I mean it's a possibility but they work normally at low rpm and I doubt both would crap out at the exact same time both High and Low Beams.
Have you checked the wires thoroughly?
Can you like start the bike, then rev it up and just have the lights shut off every time?
Is it just the headlights? What about taillight and turn signals?
All other lights are unaffected. For the most part I can rev it up in the same range and it kills them every time.
I went through the wiring last night in the front end and everything looks fine.
