Have you checked your static timing? It's a long shot, especially considering the fact that your bike runs good for a few minutes then starts acting up.
Are any current or historic codes showing up?
All the wires and connectors around the injectors are GTG?
And you're sure your rear plug wire is good?
    Sorry I'm not much help.

Static timing has been checked and double checked, and a new CPS installed.
Plug wires are good and both new
No codes, when this first started last year it had a few coil codes but coil has been replaced and checks good with no new codes.
Wires have been checked and injectors are good just cleaned them off the bike

Thanks for your ideas, at this point im at a loss.

Have you done a "wiggle" test of the comnectors at the ECM?
Or have you tried using a different ECM?
I don't know if you have a stock or race ECM but maybe that's your underlying issue. It sounds like you've tried everything else.
Have you looked at your fuel maps and compared them to some one else's fuel map from a known good running bike?
It sounds like you've replaced and checked everything but the ECM.
I'm at a loss too. Don't go out and replace your ECM because I suggested something might be wrong with it. However, I would try to swap with a known good one just as an experiment.
Maybe a fellow Bueller near your area can help you out with this.
AND maybe someone more versed in this type of trouble shooting will chime in with a better solution.

Have you done a compression test?
Could be that rear cylinder is blown or something.
    Just a thought

Compression test has been done, At this point all I can do is start over from scratch so ill re-run test such as compression and fuel pressure.

On the plus side once I get this figured out the bike will basically be brand new lol.

If the compression was good before it should be good now. I don't think a fuel pressure issue would cause problems with just one cylinder.
If you're gonna start over, start with the really simple stuff first.
Scrutinize every wire as if you never inspected them in the first place.
Since your issue was first intermittent and its peogressively gotten worse I would think(key word here is think) that there's a bum wire some where.
Does your head temp sensor have the upgraded deutsch/Delphi connector?
Are you sure your O2 sensor wire isn't frayed?
And I haven't read you post anything about your timing tables or fuel maps. Someone more skilled then myself might be able to look at those and see what might be wrong.
Good luck! I commend you for your persistence! I really hope it pays off for you!

temp sensor is not the deutsch style but is brand new and ive checked continuity on it, Ive also taken the sensor out of the head and ground it against a cool surface and watch for the change in ecm-spy so that leads me to believe its functioning correctly.

Ive got some ideas to try for now, thanks for your input.

Ill get the bike fixed eventually, for now I just work on it till I get frustrated then move on to something else.

Well I got back into the bike, out of curiosity I pulled the intake and noticed a bad carbon buildup in the intake and exhaust runners. Seeing this I went ahead and took the heads and cylinders to my local machinsist to go ahead and let him rebuild the heads and hone the cylinders for complete new rings.

Got it back together and sure enough its still doing the exact same thing, engine is fresh now with good compression numbers. So im thinking it has to be electrical.

this sounds like exactly what I am experiencing

except my issue doesn't start until around 10 minutes of riding
